I have a folder with my securities and a default chart there. I have many smart charts with various annotations.
I would like to setup another folder with the same securities and a different default chart template with a second set of smart charts for these same securities.
How would I set this up? Would I have to duplicate my data folder and collect the data for the two folders separately? Would I have to have a second install of Metastock?

If you want to copy ALL the symbols in a folder, you should be able to use Windows Explorer to create a folder, then do "Copy & Paste" of the ALL the orignal folder's contents.
Otherwise, use "The Downloader" to copy -- don't forget to use either SHIFT-CLICK or CTRL-CLICK to select multiple symbols. There is an option to copy the smart charts. Ensure you do NOT click "delete source security".
However, there is only ONE default chart template, insofar as I know. You can always apply a different one, then do a SAVE AS and select SMART CHART.
FYI, once a template is applied, it is no longer has anything to do with ANY chart.

I'll give that a try...
The reason I want to do this is that I want one folder to have my "standard" smart charts and another to have "experimental" smart charts. I dont want my experimental chart of a security to overwrite the standard one for the same security.

On further reflection I see that Charts may be the way to go. If I want to experiment with a security's layout I can save it as a chart then modify the chart. The original standard smart chart is not affected, fortunately.

If all the symbols you want to play with are in the same folder, another option to consider is just to save a chart as a regular *.MWC chart. Under TOOLS -- OPTIONS -- CHART OPTIONS, set the "Change Security" to "Use Chart as Template".

Oh, forgot to mention that yes, you would have to add the new folder's contents to The Downloader.
